It does not literally mean that they say the word "shit", it is a slang term meaning essentially the stupid things that Christians sometimes say to atheists. Sometimes "shit" can even be used more generally to mean something like "stuff", with no negative connotations intended but that does not appear to be the cue here.
So yeah, "shit Christians say to atheists" more or less equals "stupid things Christians say to atheists".
