The OP has apparently not investigated recombination and genetic linkage. Suffice to say that genes may diverge from the most recent common ancestor at different rates even if they are part of the same lineage. The case is amply demonstrated by the highly conserved histones and 18S rRNA when contrasted to more variable proteins like insulin or haemoglobin.
