I just BLASTed the sequence that WA provide for pax6 and hit a 100% match with homo sapien pax6...
NM_001127612.1 Homo sapiens paired box 6 (PAX6), transcript variant 3, mRNA 100%
[EDIT] and the sequence of variants 1, 2, and 3 seem to match Cals provided sequence, variant 3 seems to be the one available on WA so there should be no issues.
[EDIT] just did what I assume you were doing...i took sequence from the first base of Cals sequence up to 60th and searched WA - no exact match. I then took about 60 bases from the 481st base and got exact match to human pax6. I also took about 60 bases from the 61st base and also got exact match with human pax6.
WA must just be missing the first part of the sequence...
