I think it could be argued that the fuel that was collected over those years was required to fuel the journey of the mother-ship back to the home world, whereas simply moving the mother-ship and beaming up the command module didn't require such an extensive fuel source. Maybe that fuel was specifically for the ftl drive. Just my thoughts on the matter.
